Reports early on Wednesday suggested that Fellaini waived a £4m loyalty bonus to force through the move after United failed to increase their original offer of £23.5m.
With United's offer still some way off Everton's valuation of £27.5m, it was reported that the midfielder handed in an official transfer request.
The request was said to have invalidated a £4m loyalty bonus, and forced the move through with United having to pay £23.5m and Fellaini's loyalty bonus in effect making up the rest of the fee.
However, Everton's director of communications, Alan Myers, took to twitter to insist that United paid the full £27.5m for the Belgian international.
