The Italian shot stopper made just 10 appearances for Spurs as he spent much of the campaign as a back-up to French international Hugo Lloris.
The 27-year-old will now return to Atalanta having not featured in a match since January's Carabao Cup semi-final defeat to Chelsea.
Tottenham, who had an obligation to make the deal permanent if the keeper met certain criteria during his loan, said in a statement: "We can confirm the departure of Pierluigi Gollini following the conclusion of his loan spell from Atalanta.
"The goalkeeper joined us last July for the duration of the 2021/22 season and made 10 appearances in our colours. "We thank Pierluigi for his service and wish him well for the future."

We wish Pierluigi and all the Academy players who are leaving us the very best for the future.— Tottenham Hotspur (@SpursOfficial) June 2, 2022
Spurs have already lined-up a replacement in the form of Southampton goalkeeper Fraser Forster.
Last week, the 34-year-old was at Tottenham's training ground to undergo a medical ahead of the proposed move.
With Fraser's contract at Southampton coming to an end this summer, Tottenham will get the player on a free transfer.
Spurs boss Antonio Conte is expected to have a busy summer as he looks to transform his side into a trophy chasing machine.
The Italian has already got one deal over the line, with Ivan Perisic swapping Inter Milan for north London. Just like Fraser, the 33-year-old joined Tottenham on a free transfer as he links up with his former Inter boss.
